Siamo nel 1957, in piena Guerra Fredda. Indiana Jones e il suo assistente Mac sono appena scampati a un poco amichevole incontro con le spie sovietiche quando fanno ritorno al Marshall College, dove Jones ha la sua cattedra. Le notizie che trovano ad accoglierli non sono affatto buone: il governo americano sospetta infatti Jones di essere in combutta con i russi ed è intenzionato a farlo licenziare dall'università. Tuttavia si apre una prospettiva grazie all'incontro con il giovane Mutt, che chiede a Indiana di accompagnarlo in una pericolosa e poco chiara missione alla ricerca di un oggetto leggendario: il Teschio di Cristallo di Akator, intorno al quale si intrecciano miti e superstizioni. I due si recano così in Perù dove dovranno affrontare numerose peripezie, complicate dal fatto che anche i sovietici, capeggiati dalla glaciale spia Irina Spalko, sono alla ricerca del prezioso reperto.
